Deprogramming: Chuck - Bryce is alive, but has been brainwashed by baddies, and Chuck has to get through to him (thanks to his healing cock, naturally)
Mistaken identity: Neal is mistaken for (fill in the blank for any of the other characters Matt Bomer has played). Hilarity ensues.
Death: Jim/Pike; Jim deals with Pike's death in a very self-destructive way. You could also prolly do this with Clint/Coulson. Or Chuck/Bryce. Or Pike/Spock, even (a pairing I didn't know I loved until I read it; Spock was Pike's second for a couple years...)
Orphans: if there was ever an excuse for kidfic... may I suggest wee!Spock and wee!Kirk get into shenanigans. Or, maybe they were both on Tarsus IV, and they are in some refugee camp and trying to deal. Cute vs. angsty - your choice
Parting ways: Now that Clint has Coulson back, he's v. clingy and angsts whenever one of them has to go on a mission.
Loss of home: Post-destruction of Vulcan, Spock forms his own attachments with the crew in surprising ways. Naturally, it ends in sexytiems with Jim.
Extortion: Set S1, Neal and Peter sleep together once, and Neal feels he must perform to type so he starts using it against peter (to get to Kate, IDK plotcakes). So maybe it's more like blackmail... Anyway, then he realizes he's in love with Peter and maybe it's too late.
